I tried dolphin-master-4.0-3310-x64, dolphin-master-4.0-3285-x64, dolphin-master-4.0-3234-x64, dolphin-master-4.0-610-x64, dolphin-master-4.0-260-x64.

Eternal Darkness seems to work on 4.0-260, I can see the main menu. But weird stuff happening now; Fire emblem loads the save game and freezes with a whitish screen; on every version I tried. I played it for hours last night.

spits this right as its freezing;

And Animal Crossing doesn't work on any version now also. I played it about half'n hour last night but now it seems to load the autosave and freezes as soon as the game starts.

So it seems something is messed up. How can I just delete everything and get a clean install?

Again, check the MD5 hash, not the CRC.

This happens on good dumps of a *lot* of games. I just checked a handful of games I dumped myself, and *all* of them produce these HLE errors. Blame Dolphin in this case, not the dumps.
