Saint Chewy, I'm very much inclined to say you probably aren't hitting a CPU bottleneck, and you're probably not slowing down for the shader cache (given that you've played several games for several hours).
Try this: download CPU-Z and GPU-Z. Run them both while running Dolphin at the same time. Take a screenshot (of all the entire desktop) when you get a drop. Perhaps we'll find a clue.

This sounds farfetched but hear me out. It could be some weird issue with Vsync. Have you tried disabling it both in Dolphin and through your drivers? I remember Dolphin throwing up a fuss with slowdowns and stutterings with Vsync on under certain conditions.
I know you said you disabled it in Dolphin (on the 2nd page) but try and see what your drivers are doing in regards to Vsync.

I disabled it through dolphin but I re-enabled it through nvidia control panel because of crazy screen tearing but ill give it a shot

Well the fps drop while sailing is almost non existent now, I did 3 runs back and forth from the bottom of the map to the top and only got one stutter. Now I have screen tearing (dont suppose you have a fix for that?) and I still get stutter while opening chests.

The stutter with chests might honestly be shader cache if you haven't opened many/any; if it's like the 20th time you've opened a chest and you haven't done anything to the cache (i.e. not deleting it, not using a different revision of Dolphin that requires a new cache...) then I can't say. One thing to do is turn you Framelimit off; see if you can get by at fullspeed of greater. If you can run it faster than 100% in spots where you've observed yourself dipping in FPS, then it might be something related to however Dolphin limits the FPS. There might be a genuine issue in Dolphin itself, but that's too early to tell.
As for the screen tearing, maybe GSync will be the answer some day for this. For the time being, I suppose there may be no getting around it.

Grr this is so frustrating.. Last night it was playing perfect only one stutter in twenty minutes and now this morning I go to play and its back to it usual stuttering self every couple minutes. I did what you said and it would play at 200% until I would get my stutter and then it dropped below to around 60%. So now I am at a complete loss here

No answers for you but I can commiserate, as I have the exact same problem.
I recently upgraded to a Pentium G3258, paired to my old GTS250. I have it overclocked stably to 4.2GHz and was expecting this would solve all my Dolhpin/PCSX2 issues. However, I get this very frequent stutter in Tatsunoko vs. Capcom, even though the frame rate doesn't drop from 90fps when disabling frame limiting and vsync, so the horsepower is there, but I can't get around the stuttering.
I see the problem also with MK Armageddon, both Wii games. However, with Soul Calibur II, I don't notice this at all. This is a Gamecube game, although that may not have anything to do with it.
All of this has been with the latest Dolphin build as of two days ago. Another issue I have is that Anti-Aliasing is grayed out with D3D but I suspect his is because my video card does not support DX11.
I see a very similar stutter issue with PCSX2, the PS2 emulator.
It took me a long while to decide whether to go with this build or an AMD FX-6300, and now I'm reconsidering my choice, although I know the FX-6300 won't make Dolphin run any better but if it's not worse, at least I'll get some benefit on PC games.
