Stable builds are just a branch off from dev builds. Any changes to how controllers function would be present in dev builds prior to stable builds.
And remember to delete any DLLs you downloaded from the internet to try to force things to work.

fiercedeity316: SDL has been removed on Windows (for good reasons!), and you probably had your 'pad set up with SDL. Choose the XInput device in the GCPad/emulated Wii Remote "Devices" box.
Also, since I spent the time to find the link before rereading your post and figuring out the actual issue, install these again, just for fun.
