Keeping this short, Wind Waker will not run on Dolphin (using the latest version, of course). I just get a black screen and then Dolphin stops responding.

I tried to run it on 3.5, the version I last used (which worked fine in the past, even when it wasn't the most recent version), and it cuts to a black screen after every cutscene, forcing me to redo my progress up to that point.

What happened? This emulator used to run perfectly.

Any and all help fixing it is greatly appreciated.
Try re-ripping. Your rip might have expired. Note that I say expired as in, something's happened to it. Maybe disk fragmentation, or, if it's been with you through multiple operating systems, it might have been affected by different OS's different ways of dealing with different filesystems.

Also, please fill out your CPU in your profile. "Intel" doesn't tell us what processor you're using, since Intel's been making processors for ~40-ish years now. All I know so far is that you probably have a 32-bit processor, which may mean that you've been pressured into using JITIL by the emulator, which isn't exactly stable. Or, really, you'd be pressured into using it anyways, since you have a 32-bit OS.
My mistake, edited my profile accordingly. I'm actually using 64-bit Windows 7.

I re-ripped and it still has the same problem. Using the 64-bit version of the emulator. Game window is cropped almost completely out of view, and the video and audio are choppy.
Try updating your NVIDIA drivers and make sure you're using clean settings.

My Nvidia drivers are updated, and by clean settings, do you mean unaltered setting for Dolphin?
Well, the reason I say that is because Wind Waker is running fine for me; and I know we'd be getting a ton of threads if someone inadvertently broke it. It's an issue on your end for some reason (fringe dolphin bug or computer issue) and I'm just trying to rule out possibilities.
Well, in that case, I haven't touched a thing in Dolphin since re-downloading it.
Can you provide a screenshot of what's going on?
Try the item hang fix, or using LLE, the latter for if you've modified the game's ini to not use LLE.
