All right, been working the whole week and haven't had a chance to test the solution more. Now, I wanted to play the same game I played for 80 minutes last week, and as soon as I loaded the ISO, I got the message again "Dolphin has stopped working"
Here is the problem signature :

The weird thing is, when I try loading another game, Dolphin doesn't crash on startup.
I'm going to play a bit of Mario Kart : Double Dash, create a save file, shut Dolphin down, restart it and try loading MK : DD again, see if the same happens for that game.
Just in case you don't want to read the first page, I'm running Dolphin with the latest development version (as suggested on the 1st page) with all defaults settings, except for the internal resolution (1x native) and I'm using the OGL renderer. My build is in my signature.
EDIT : Ok, I didn't even need to create a save file. It simply crashed on the second time I loaded the game.
EDIT 2 : Small update. Today I tried removing the Dolphin folder on the desktop (so the program files) and downloaded the latest development version. I tried launching Brawl, and it worked ! Played for an hour, shut Dolphin down, tried reopening... Same problem as before, Dolphin crashes as soon as I load the game.

Nobody ? Here is a simple reminder of the problem :
Dolphin no longer crashes during the games, which is really good, thank you KHg8m3r
But now, when I try to play a game I've already played on the version I have on my desktop, Dolphin simply crashes while loading the ISO. I can play all the games I want with one version, but only one time each game.
If I want to play a game a second time, I need to download another version, delete the "Dolphin x64" folder on my desktop and extract the new one there. Then, it works, again only once for each game. So it means that yes, I can play all I want, but I always have to dl a new version to play...
Thanks in advance, my specs are in the signature, currently running the latest development version (4.0-561 x64) on Windows 8.1 Pro x64.

Ok I found a solution, which is a temporary one. Would be great if any dev could look into this since it's not normal.
Switching to Direct3D renderer does the trick, games no longer crash when launched. It's weird though, I don't get why OpenGL won't work (and I have better perfs with OpenGL...)
