.wbfs is a lossy compression format. I wouldn't recommend it.
I use it because I'm too lazy to redump my dozens of games. Besides, it's not like I need the system update partitions.
I use it because that is what wiiflow uses XD
As long as the game is working properly, there should be not much of a problem, right?

Correct. This is purely an organizational thing.
