long story short, Brawl Box probably only works with the American copy of SSBB. which dolphin cant emulate (yet).
What is this i don't even
I have an NTSC-U copy of Brawl and it works perfectly with Dolphin.

That post is old XD
o lol
I know it's been a loooooong time, but I found a solution! Not only to the original posters but other people trying to figure this out.
You were right: WinImage IS the problem. I even tried the SmashStack/Stage Builder Exploit to launch hackless mods in Dolphin and it just went right into the stage builder after I deleted the stages.
But anyway, what you're looking for is ImDisk driver which allows mounting sd.raw as a virtual drive in Windows and just drop the files as you would with an actual SD card.
For me, it worked right away, but I had to go into Stage builder > Edit > Save to generate a thumbnail, but it worked fine in game!!!
Just follow this tutorial:

I know this is old, but thanks for reminding me about this, I want to try it again
