I can't run dolphin with opengl on that machine because it only supports opengl 3.1

I just tried it on my other computer with Intel UHD Graphics 630. On Directx 9/11 and OpenGL it performs normally. So it seems to be only with my older Intel HD Graphics 3000 and only on Ishiiruka Dolphin. Again, on regular Dolphin everything renders perfectly on both GPUs.

yes, i was enable to reproduce the issue in an older pc, will try to see what is causing it, thanks for the report.
