No, that can lead to problems. Create a new folder instead (and copy the User folder into there if you're using portable.txt). The reason is that overwriting the Sys folder instead of completely replacing it can cause old files to stick around, like game INIs and theme images that aren't in the newer version.

Ishiiruka.705(bcc34ed).x64 - metal gear solid have drop fps in water. 40-45-47 and still need remove shaders cache, because it still has a bug DX12
in version Ishiiruka.589(9fe761e).x64 - is stable 50 fps

This occurred with Ishiiruka-Dolphin705(bcc34ed). It doesn't occur with Dolphin 5.0 I'm no pro at this so I'm not sure what is causing it.

I noted that as well, but didn't pay to mutch attention to ir.
updated latest folder with a new version, merged latest master changes.
