I have the same problem, xbox360 controller and nothing.
I configured my controllers and they still not working with this game. I already did the Classic configuration.

I know this is a few months late but for any future people having this issue, make sure you enable classic controller IN THE GAME. Under options ---> controller settings you need to select either control setting 2 or 3 otherwise the game will detect you as using a wiimote + nunchuck.

I have a sneaking suspicion that this might be why the game is registering my down inputs as up...
