win7 / i5 2310 / 650gtx / 8gb ram
Sounds like your computer is overheating. Use RealTemp or CoreTemp to check your CPU temps. Note, I already responded to you in the official Wind Waker game thread in Game Discussion, but you might as well just use this thread since this issue affects more than one specific game.
I´m having something like that (half framerate) and it really is worriyng me. It occurs with all the gamecube games I have, (from 60/50 fps in the main menu of the game to 20/30 fps, and then falls to 14/16 fps). My CPU current temp is 63 ºC and the framerate is 14 fps. Oh, I also have a question: why sometimes the framerate is lower than the vertex rate (fps fall to 14/16, but vps keep their rate (50/60)? I don´t get that.

Would anyone help?

Your issue is very clear, your PC is horrible and you need to get something better. Now, please do not post your issues in someone else's thread.
