@fuzzy.dunlop: are youy using a sensor bar?
I'm using the original sensor bar plugged into my Wii with the power on. It tracks the IR cursor movements just fine. The issue is with the d-pad in the menus and inventory and such.
Are you using an official wiimote/nunchuk?

Yup. I am going to run RE4 in dolphin again and see if it's still happening right now.
I think the problem has gone away. I think it might have still been in sync with my Wii, but I'm still not entirely sure if that was the issue or how exactly to unpair it from the wii. I just replaced the batteries and pressed the sync button on the remote a few times.
