UPDATE:

I downloaded a program called Joy To Key that lets you assign various function to controller buttons and I've now got L3 set to QuickSave slot 1 and R3 set to QuickLoad slot 1 so hopefully between the two different saves, I should have a sure fire workaround.
Always continue to make regular saves while playing a game. Save states can ruin your saves too. Especially avoid doing things in this order:

1. Make a save state
2. Save the game using the in-game save.
3. Reload the save state

After, making an in-game save, always reload from the in-game save and not from a save state that was made before the in-game save. You may make a new save state after the in-game save and reload from the new save state.

The game can detect that you have "gone back to the future" and will likely think that the game save is corrupt.

This is the case for all games, GameCube and Wii.
