I don't like to the one to bring the bad news, but those save files are indeed dummy save files the game generates.
You'll have to restart the game unfortunately. Don't let that break your motivation to play the game though. It's a really good game.
Yeah man, it's okay. Junk happens. I'll try the newest build that came out a couple of days ago and hopefully that helps. Also as long as the dummy saves aren't named the same as the regular saves, I can set Copy.com to backup my save file periodically so this won't happen again.

I'm bummed, but I will live. I've been itching to play Xenoblade for awhile but Dolphin was stressing my old CPU out. I finally sprang for a Tuniq Tower to cool the old beast and was able to OC it from 2.66 to 3.4, and Dolphin runs like a champ on it now so I figured it'd be a good time to rip my Xenoblade disc and actually play it. I'm a big fan of Takahashi, been following him and his studios since they worked at Square on Xenogears, so I will play it. It's just...ugh doing some of those side missions again is going to be SO boring. 3/4 of the game is just running around collecting items for NPCs. It's like World of Warcraft all over again! Tongue

The saves are named the same, so you'll have to manually (unless you can automate it with Copy.com) rename the saves or place them in a zip/folder.

Heh, that's totally understandable. Though it has no hurry, unless you're a completionist of course.
You've only been 30 hours or so in the game right? There's a lot you haven't seen, so keep on going. Tongue

OT: Monolithsoft is working on their new game "X" for the Wii U. I'm sure you've seen it already though.
Looks like save states are going to be the best way to go. Just sucks that I have to get up and hit the save/load button on the keyboard. /firstworldproblems

So I tried the latest build as skid suggested, but the audio is all kinds of slowed down. It does seem to be better on frame rate though. I was using the older version of Dolphin because it had some sort of audio patch that fixed these issues.
Sound issues, and freezes btw, are 99% fixed in latest builds. No patch needed any more. The only condition to get the sound to work properly is to run the game full-speed (because of new AX-HLE)

I see people saying that in the Xenoblade thread but I can't get the sound fixed on the newest build. Would you mind going into more detail on how to run the game at full speed?
Well there's no secret. If you can't maintain full-speed the sound will stutter (you can use OpenAL to reduce this). If you can maintain full-speed the sound will work very fine (not perfectly though).
Your CPU has to be powerful enough to run the game full-speed of course. What speed do you get while playing?
By speed I assume you mean my frame rate? With the latest Dolphin build it wasn't dropping below 20, but the sound was so choppy it was unplayable. I turned on OpenAL but it didn't help at all. I also tried tuning off Idle Skipping but that was a no go as well.
The sound will only play smoothly (or not choppy) when you're running the game at full speed. So, since your processor is only able to run the game at 20fps (not full speed), the sound is always going to be choppy. What is the fix for this? You have to run the game with a processor that is capable of running the game at full speed, then the sound will not be choppy. In other words, your processor is too weak. If you can overclock, try that. If not, you're going to need a better CPU.
I'll stick to the old build where the sound works and just make hard backups of my saves. I don't really feel like going through all the work of rebuilding my two RAID arrays because I have to buy a new motherboard to compensate for a higher socket CPU.
