Yeah, that should not be happening. Just to verify things, you made sure to use the builds provided in the thread's first page, correct?
Like I said, you could reinstall your current OS, or preferably another OS to verify the problem isn't in software. If it's hardware, then you might have to go about checking your computer component by component. The first thing I would do is ensure that the GPU is being properly utilized while running Dolphin and then make sure the CPU is indeed overclocked when running Dolphin. I would imagine that the problem probably exists with the CPU or GPU (the two most common determiners of Dolphin's speed), so poke around those two.
Surely you run other applications, games, and emulators as well. Have you noticed any slowdown in these?

I have reinstalled the OS, and even used different OS's without any improvement. I did indeed use the build in the thread and followed all the instructions. Since the test used a very low IR and windowed mode, I do not believe it is the GPU. I am thinking it is an improper overclock. Even though it is thoroughly stable, perhaps there is some choke point that is limiting performance?
I do not have any performance issues in any other application or emulator other than Dolphin, but the frames per second dont lie: something is off. I played PCSX2 last night for about 4 hours and not a single lag or anything.

Long-shot suggestion: see if your BIOS/UEFI or whatever is up-to-date. Try to upgrade if possible an OC again.

Sure! I was literally getting 38-42 FPS less than your benchmark with your 2500K @ 4.5 on all three saves consistently. I can run them again and get screencaps if you want them.
I tried that awhile back with the original BIOS and the newest (I tried a few weeks ago also) and that didnt help unfortunately. I will say that my chip REQUIRES 1.39 volts to go 4.5. It is freaking insane.

That sounds unreal. If possible, could you run the benchmark again with the cleanly downloaded build Starscream provides in that thread?
You can then post the numbers/screenshots here if you want for more accurate measures.
Have you been monitoring your CPU temps, clocks and load while emulating?
If so, did you find anything out of the ordinary?
What OS are you running exactly? Your profile states that you're running Windows 7 32bits while your signature says 64bits.

I did use the build starscream required and it was a clean one 
I will get those results and post them in a few minutes. My temps clocks and all were fine. I will get them in the screenies I put here.
