@OP Try Uninstall Visual C++ and reinstall Visual C++ 2010 both 86 & 64 version and Directx June 2010

EDIT: Okay, reinstalled the redistributables, which I will assume have the runtimes, as a Google search for the runtimes lead me to the Redistributables.

Sorry, I couldn't think of anything else and no one was responding. Plus he said that 3.5 stable worked for a second so I thought i was on to something. I won't do it again.

When you finish, try it with the latest Dolphin Build (one you started with).
It so far seems to be working fine, getting pretty terrible framerates so far in Metroid Prime, but that is probably because I need to tweak the settings a bit. Thanks everybody for the help, and I will be sure to come back and ask for more help if I have any more issues!

Metroid Prime is demanding game . Your CPU will not run that game full speed but you should get decent framerates with HLE
LLE back end fixes audio issues but yields a huge impact in performance . So it's normal for you to have terrible framerates with LLE
Overclocking is recommended ! 3.6GHz or higher

I am running the game with HLE, yet during the intro sequence with Samus flying to the Frigate Orpheon, the game is so painfully slow I can't bear to continue, as my framerate usually drops to 10-15 FPS, so I guess it is time to Overclock!
Post your settings. This game is very demanding.

Well , 10-15FPS is impossible even with my laptop CPU .It ussually run around 45 FPS (slowdown to 30 on heavy load scene)
Use Realtemp to check the temp and CPU clock speed to make sure your CPU is not overheating or sth
