Could you please build a debug version of dolphin? (cmake .. -D CMAKE_BUILD_TYPE=Debug)
So OGL errors & warnings would be printed on screen. Are there any?

Please keep care that the hacked buffer is disabled. Maybe this isn't working her

How to separate errors?
I did some testing after GLSL-master merge, it's is now working on my laptop ~yay
For now, performance is not so good for me, all games I tested suffered lower frame rate and some minor graphics issues, check here my results.

ps: I also get the pinned memory missing extension issue.

Dolphin 3.5 (SlackBuilds) left / Dolphin 3.5-1063 (Merged) right

ZWW
Lower frame rate and no sun rays.

ZTP
Lower frame rate (in-game, intro seems ok) and weaker glow effect

Luigi's Mansion
Very good framerate, but when walking with Luigi, frame rate gets lower, maybe because of the "dust sprites", you can check the screenshots what I mean.

Do the graphical issues show up in the other backends in current master builds, too?

Can you please specify me some revision? So I can try it.
Nevermind, just noticed you're using Linux, so you won't be able to test D3D :p
In TWW, the sun rays don't show up in D3D11 nor D3D9. Tested with 3.5-1067-dirty, Windows 7 x64, Geforce GTX 670, Forceware 314.21.

This is not a result of GLSL at all. It was caused with Merge branch 'vertex-loader-cleanup'. It was last working in 3.5-564 and first not working in 3.5-594. So this doesn't really belong here.

Xalphenos: however, can you please upload a 2 frame fifo log of this issue?

degasus: this is the revision that caused this issue.
ZWW sun Flare issue is nothing to do with GLSL, it came from vertex-cleanup branch
besides for higher framerate in Zelda games as well as in other Hacked Buffer doing just fine
for example it helped me with slow maps in Metroid 1 and 2
