There's no public API to access two GPUs for the same workload. It would be possible to access two GPUs simultaneously via D3D or OGL (I think so, anyway), but resource sharing won't work (unless the drivers are specifically optimized for that task, which I'm sure they aren't).
It MIGHT be possible to use SLI effectively if you find the most optimal combination of compatibility bits to use in the driver profile. But I'm not sure. And even if it were true finding the correct bits would be borderline impossible.
Though I no longer run an SLI setup, I was always able to get Dolphin to utilize SLI. As mentioned earlier it's just a matter of setting the option in the graphics card config. SLI generally isn't that complicated, typically just subdividing an image into multiple sub-sections or alternating frames rendered between the available cards; tasks easily handled by the graphics drivers without providing any specific support in software, though I believe some effects are incompatible with split image SLI vs alternating frame.
As far as I know SLI "works" with dolphin if enabled but provides no speedup (in other words it doesn't actually work).

Ah, the problems of a CPU limited app. In any case, I'd imagine it can help some lower end graphics cards keep up with some of Dolphin's output, providing higher resolutions/better anti-aliasing options.
You misunderstand me. Even if you crank up your IR/AA to the point where your framerate begins to drop it doesn't help. It has nothing to do with a cpu bottleneck.
If SFR/AFR doesn't work there is SLI AA.
A lot of the issue is that the GPU requires a lot of previous calculations' results to be in VRAM, and that it takes about as much time to sync both cards' VRAM as it does to perform the calculations once per card, or only one on one card, and use the other card for nothing.

If this isn't the issue, then it is something similar, ie you can't very well thread code written for one thread.
