Twilight Princess all the way. I always loved Zelda games with this art style. Don' get me wrong WW and Skyward were good, but i like more dark games instead of colorful ones.
The Wind Waker, I absolutely love the style of this game; in my opinion the best comic-style in a game ever. The only newer game I know of that can compete with it is Journey for the PS3.
Just watched my sister play Journey (my gift to her); really beautiful game, visually and aurally. It's a shame it's so short, I would have loved to have a game like that that's at least 10-12 hours long rather than 2-1/2. Still, Journey's a pretty inspirational piece of work imo.
I know it's nothing close to WW style graphics, but take a look at the OpenGL shaders in Dolphin (specifically the toon ones). It won't be anything special for a few games, but a couple look very stylish. The only good ones I've found were Sonic games (SA2, Sonic Heroes).

I chose WW because of the art style and music. Its just breathtaking. TP was close 2nd because of the realism and dungions. SS doesn't really appeal to me.
Skyward Sword probably would have been my number one Zelda game to run with Dolphin had it not required motion plus. I'm not interested in using a Wiimote to play games on the PC, so unfortunately that game doesn't really exist for me.
What?! How does wind waker tie with Twilight Princess? Skyward Sword and Twilight should be neck and neck!

Well you should go to bestbuy like i did, buy it, get a blue tooth dongle and really experiance how great the gameplay is. Then when thats over just return it xD
