My theory is that the game tries to do some sort of coloring on a black texture. With the "Texture Format Overlay" most of the (used) texture is white and that white is perfectly colored.
Edit: I found the texture (tex1_128x128_e127b6eaab698d51_14) and when changing the first pixel (seems to be regadles of size) to white (default is more of a black shade), then i get colors. The texture itself looks like.. bright "armor". Suitable for coloring.
Edit²: Maybe a nice thing to know is that it uses 2 textures: The "main" one (see above) and kinda a.. "reflection" texture (tex1_16x16_0de45340cb992f4d_14).

Also, at the time of writing, i am in IRC (#dolphin-emu @ freenode) avilable for questions.

1) Switch back over to HLE
2) Put the External Frame Buffer (XFB) back to Virtual, and then disable it

Delete the Cache Folder for Dolphin. It's possible you have a bad shader that is being pulled

Made no diffirence. I tried a "clean" Dolphin (aka just putting a protable.txt into the Dolphin-Folder (where the executable is)) but still that doesn't work.
Do you get the colors?
I have the NTSC version, so no I don't :/
I see the same problem that Neui reported a month or two back, there are weird texture blanks all over, including some Pokemon eyes missing in battle scenes (lombre and treecko come to mind but I did not grab screencaps for it. I found what I think is the earliest occurrence of it, build 5143, listed as a JIT rewrite. The build before, build 5124 does not exhibit the problems from a quick test using the same iso and same settings. For now I am just using build 5124 when I play XD, even though there have been almost 1000 builds since, the random ones I tried afterward (about a dozen of them) all exhibited the same problem. The particular trainer I notice this most with is the bodybuilder, but I also saw the coloring issue on the cipher peons and a few other trainers, however they seem to have issues only in EITHER overworld or battle mode, never both (I guess due to different textures being used?)

Here are two image comparisons of the bodybuilder in Agate (about 30 minutes into the game):

Remember, this is ONLY in battles, on the overworld the trainer is properly textured in both builds. For the record I tried changing almost every graphics setting I could find regarding textures to see if I could get it to go away but I couldn't. I can confirm it happened both on an AMD (Radeon 6870) and an Nvidia GPU (GTX 850M) with identical results. Also for the record I have the USA version of the game (NTSC, I think?).

I've got a problem. I'm playing on Dolphin 4.0 and my Pokemon XD seems to freeze when I receive some sort of item.

First it was when I got the machine part. It didn't work on several tries. When I played the game the next day it worked just fine.

However, now it happens when I return to HQ Lab and receive Krane Memo 3. The game looks like it was just waiting for something, the NPCS are moving, the emulator doesn't crash, nothing. I just can't seem to walk at all.

Help would be appreciated.
the version you're using is at least 2 years old, that's probably your problem. if the latest dev version doesn't work it's probably a bad dump

I tried on 4.0.2 and now it stops in the Salamence/Metagross battle. It always stops at the same time, I use earthquake, he uses sludge bomb and I'm left with Salamence who just took a hit. Again, it is moving, I just can't do anything.

Dolphin 4.0-7010 didn't even start the game for me.
don't use 4.0.2. check the md5 checksum of the game
