FPS drops are normal, just live with them. In the beginning they were quite annoying in games like Super Mario Galaxy and such but I have adjusted and got almost fullspeed with my setup even with LLE.
Slowdowns in Dolphin is the price you have to pay if you want all your GameCube and Wii games on one single "super" computer and not wanting to play them on the original consoles.
The openMP setting and surprisingly DX11 seem to give me the least amount of fps drops. Thanks for the tip. But just out of curiosity, what does cause these drops if the CPU usage doesn't get close to 100% with any core?
Now my only problem is my GPU does not switch to 3d clocks automatically, I have to set them manually.

If a game is demanding you'll get speed drops even if your CPU is to 100%. SMG is a demanding game for example

Yes, but I monitor every core separately while playing, and none of them goes near 100% when the drops happen so I was just wondering what is holding it back. But it seems those rare drops are to be expected.
Yep, you're right. As I said it before, it's not possible to run a game all the time @ fullspeed.
