Sorry man but we need to know about your CPU in order to establish more reasons why. Do you know what it is?
Your settings look pretty good to me; shouldn't cause any problems. Have you checked to see if your Laptop is using any kind of power-saving mode at all?
Oh man, Can't believe I forgot that! It's an Intel i7-4700MQ @2.4GHz. And my computer is on High Performance as far as power saving mode.
Try turning off the OpenMP decoder. It can cause problems.

Your CPU is good but it's not great... I expect this is the best you will be able to run this game. WindWaker is more demanding than people think; busy areas such as the first 'forest' where you fight the bokogoblins or whatever they're called can cause slowdowns, fighting a lot of enemies at once will slow the game down.
@bayofsharks: That pc should have no problems running Windwaker, I have an i5 - 4200M and I run it like butter on 2x IR. I use ver. 4.0.2 with same settings as yours without OpenMP of course and Frame limit set to Audio. Make sure you have Dolphin set to use High Performance via Nvidia Control Panel as well and your pc is plugged in. Try that and see how that goes.
You have an older (and thus faster) build of Dolphin, so you have just make an unfair comparison...
Afaik I dont recall 4.0.2 being that much less demanding and faster, not to mention not being supported. But that's besides the point, he is looking for suggestions on eliminating frame skipping and audio stuttering, it's his decision if he wants to go down to 3.0 and have no support for all I care.
Hey guys! So I fixed it and here's how:
I went back into Dolphin to do all the suggestions I'd gotten from everyone and decided to run Twilight Princess just to see if it was just the game maybe. It ran great! And then I realized I was running 4.0.1 instead of 4.0.2304 that I was originally having problems went. So, I then went to the Dolphin website and downloaded the stable 4.0.2 and viola! I can run the game at 4x IR with no problem and the audio doesn't skip at all. What a remedial answer to such a frustrating question. Thank all of you for your help!
@bayofsharks: I'm glad you got it straightened out. At stated earlier Windwaker has always ran smooth for me with stable 4.0.2.
That sounds a little weird though. I can't recall of changes between 4.0.2 and now that would've made this game run significantly slower.
