I've also got these strange and occasionally slowdowns while Dolphin is running at 100% and 60 fps. Sound is perfect with HLE.
Tried enabling Vbeam but this introduced bigger problems: crackling sound no matter if HLE, LLE, Xaudio2 or DSound.
Disabling V-Sync didn't help anything.
There are absolutely no slowdowns with this game fps-wise.
Specs: latest iMac, i5@3.6Ghz and 775M. Latest Dolphin build used.

I've tried EVERYTHING. Dont know why this happens. Is there an *.ini on dolphin with the settings to compare the 4.0 version with the 3.5 version? maybe there i can find some diffrences thath cause this. The ini of the game is the same so no diffrences there.
p.s. Ignore the post... I downloaded 4.0.2 and its working. For some reason it didnt work on 4.0 and 4.0.1... Thx

I believe it was the fast depth calculation which caused this. Try turning it off (it's a hack).

I am new to this whole dolphin business and was wanting to play some of DKCR. Read as many guides as I could but I just can't get the game to work with my controller. I only have a PS3 controller to use and I just can't get it to work. I've set the Wiimote to Classic under Extensions...nada. Just says Please Remove the Unsupported External Extension Controller.
It doesn't support the classic controller, just like the message says.
Yes. Set "Extension" to Nunchuk and configure your Dualshock controller as Wiimote + Nunchuk.
Alternatively you can decide to use Wiimote alone. Without extension
Btw the Super Guide should be fixed using the latest dev.
