Definitely a different issue. Having used tens of thousands of save states, i promise you they cause no such issue. Basically all save state related issues were fixed quite a while ago (3.0-576 in master), at least when using a gc controller. The biggest issue you're likely to see caused by save states, other than in specific problematic games (super mario sunshine mostly) is an occasional crash when trying to load one, but then restarting dolphin and loading it again will work fine.
Are you sure it's Super Paper Mario? Looks like a GC game, so it's probably Pm:TTYD.
