If you have a good eye the issue can be very annoying. It's just really hard to explain what's going wrong specifically.
Fwiw, can your issue be reproduced without changing the graphics configuration ingame? Also, do 2x/3x/etc still work if you don't change the gfx config ingame?
Please take care to be as precise as possible so I can reproduce these issues without a hassle. Opening the gfx config or even changing it while emulation is already running makes a REALLY big difference here.
You don't need to change the graphic configuration in-game: if you start with Dx9 plugin on IR auto, 1.5x or 2.5x you'll get the issue, otherwise on 1x, 2x, 3x and 4x you won't get it.

I have no idea what you are saying.
In 1080p 3x internal resolution the image seems to be a lot sharper, however on screenshots this is absolutely invisible as the screenshots I made look exactly the same, pixel by pixel.
Now that's interesting. Is emulation speed still the same?
Just found another issue with the game A SHADOW'S TALE (SDWP18).
This is reproducible without changing in-game configuration if you configure the Internal Resoultion of the emulator on auto, 1.5 or 2.5 - and this time the issue affects both Dx9 and OpenGL (but in a different way).
I think this issuewould need some photos to be correctly explained...anyway I try to describe it:
Dx9: some lower screen background shadows are missing in some areas
OpenGL: some upper screen background shadows are missing in some areas
P.S. when I'll have the time, I'll post some photos
A fifo log (1 Frame, with a screenshot of how the logged scene looks on your side) would be nice, too.
