Are you sure ?
Metroid other M works fine
but Trilogy doesn't work, it only reaches the menu and when I select one of the three games it crashes. I tried Dolphin 3.0 official and 3.0-735

There are two ways to get Metroid Prime: Trilogy to work. The easiest is to just use a build from the ES_LAUNCH branch. Failing that, you can mess around with some of the disc data using WiiScrubber. As far as I know, the game is running as it should once either of these methods is used. Check out the Dolphin WIki Entry on this game for more info.

Congrats Shonumi, at last!
100 posts to go.
To play Trilogy, I used the DOL swapping method which is described here.
Make sure you make a backup of the main dol and the dols for Metroid 1, 2 and 3.
Make sure you create a save from the main launcher for the game you want to play first, otherwise your game might not boot!

Isn't saving in Prime 3 (original and trilogy) still broken?

I don't think so.
