2- Make an in-game save

You can load savestate while you are on HLE and save the game and then restart with LLE enable and don't load your savestate. Instead, you load your last save.

I just notice that my fps decreased from 100% to 65% Sad .... this is disappointing but I can't do anything about it.

In the last one I saved right before it appears the black screen and I didn't save it "in" the game.

That's right, LLE is slower...

You'll have to start again from the nearest in-game save (beginning of the dungeon, etc)
You could try load Zelda WW iso and savestate on different Dolphin build (3.0-735 in which it contain bugfixes for Zelda WW) and see if you are able to get past the black screen.

I don't think that issue 5510 (the one that was fixed) is related to the problem here. I think it's likely due to a bad ISO dump. No matter what the cause, there is very little chance that you can continue from your save state. If you don't have a memory card save, your best option is to start over or download a save file if you can find one. Also, try redumping your game; most issues with "black screens" are caused by bad dumps.

I have no way of knowing when will newer Dolphin build load the savestate with bad data will also lead you to the black screen, even if bugs were fixed at that time and/or if you have replaced the bad dump with the good one (Just like what slmpika have said). But give it a try...

If you are able to get past the black screen then I'd suggest you save the game ASAP and restart and then renew your savestate. That is, if you want to continue using Dolphin's savestate feature.

Still doesn't work... I downloaded the latest version of Dolphin and tried to load with LLE and it still crashes. And I also tried with HLE and it still appears the black screen.
Well, if you don't made an in-game save you'll never know if your problem is related to the save-state. An advice: ALWAYS USE in-game saves, the savestate system currently implemented on Dolphin is very unstable and sooner or later cause issues like this. Also, this cutscene is in the begining fo the game (around 15-20 mins of gameplay), so, i reccomend you downloading the latest build of Dolphin and then starting Wind Waker all over. DON'T USE SAVE STATES THIS TIME. If you still get the cutscene freeze, you have a bad ISO and will need to redump it...
