The Legend of Zelda, I think this one doesn't need an explanation. It's a legendary game.
Faxanadu was my first RPG I've ever played, and to this date, is easily one of the most enjoyable among them. It is one of the most overlooked and underrated games on the NES. If you haven't played this game already, do it!
Battle of Olympus was probably my second RPG game which I really liked. Again, this also belongs to the overlooked and underrated games.

Chrono Trigger. How can I begin to describe this masterpiece? ... This is the mother of all RPGs.
Secret of Mana was an amazing RPG, even more amazing when you play it will up to 3 friends. That's right, it's a multiplayer RPG game.
Super Metroid was an amazing experience from start to finish. The added RPG elements to the game were very welcome and felt right in the game.

Donkey Kong 64 is one of the few games on the N64 I've had so much fun with. The added multiplayer support made it so much better.

Tales of Symphonia, is the only game I've beaten more than 1 time. I'm on my 4th run I think now. It's my favorite of the Tales of franchise.
Baten Kaitos is an amazing RPG, if you can withstand the voice acting, which IMO wasn't too terrible or game breaking.

Xenoblade Chronicles was the most fun I've had in years. Easily one of my favorite RPGs. I've spent over 80 hours in the game and enjoyed every second of it.
The Last Story was a clear and to the point game where you can follow the story without getting sidetracked too much. While I hoped for it to be a bit more open, it was an amazing experience.
So far, The Legend of Zelda: Skyward Sword is topping every other Zelda game in my book (if you can withstand the reincarnated Navi).

Castlevania Symphony of the Night is my favorite Castlevania game. It's classic Castlevania combined with RPG elements.
The Legend of Dragoon was unnecessarily overshadowed by the Final Fantasy franchise. This was one of the best RPGs in that era, despite the horrendous review scores.
Final Fantasy IX. I'm already hearing you say: why not Final Fantasy VII? While I really enjoy both, Final Fantasy IX has more 'fantasy' than Final Fantasy VII.

Shadow of the Colossus was an otherworldly experience. The barren landscapes in the game make you think. Each colossi you slay evokes more questions...
Tales of the Abyss was my second Tales of game. I started playing the game very skeptic, but I quickly realized that this was going to be an amazing RPG.
Metal Gear Solid 3 is IMO the best of the franchise. So many advanced functionality were added. You can literally kill every animal you see for food. And you have to treat yourself medically when you are injured.

Metal Gear Solid 4 is IIRC the only game I've played from start to finish on the PS3.
It's a classic Metal Gear Solid game, but it felt too short. (Probably due to the crazy amount of cutscenes)

Neverwinter Nights truly takes the RPG experience to the next level. You are also free to create your own game world with its own game masters and add your own stories.
Dungeon Siege is the best of the Dungeon Siege games. Seeing Dungeon Siege 3 makes me sad... I've beaten Dungeon Siege not too long ago online with my bro's. It was very enjoyable.
Deus Ex, I've recently gotten it from a Steam sale, and I've played it for 21 hours already. It's a great RPG so far.
