Thanks for all the suggestions, I've finally been able to try them. I've uninstalled the Toshiba Stack but my Wiimote wont pair correctly in Windows. Windows will see it (doesn't always recognise it as a wiimote) and when it does it will sometimes connect and show in bluetooth devices but then it doesn't work.
I've tried all the Wii pair versions I can find (GUI and CMD Line) and Wiimouse but they all either give 'time out' or 'authentication' errors using both 1+2 buttons or the red sync button.
I'm thinking this is a problem with my bluetooth adapter as it at least worked with the Toshiba Stack (although it won't auto-pair). Any suggestions on how to auto-pair would be greatly appreciated.

I can pair both my wii controllers with the pc, and use them in dolphin just fine. my problem is that i have to pair them up each time i start dolphin, and the computer has to install driver, etc. for each controller. this takes time. i have a 4 and 6 y/o, time is not something i have a lot of.
I tried running wiipair, but, there's really no instructions on what's supposed to happen. i've tried the GUI version, and it jumps to what looks like a test screen after i press ezpair. nothing happens here and the controllers are not paired. I tried the command line version. it finds it, but then it completes unsuccessfully because "the user has not been authorized".
What are my options to get the controllers to easily pair up or quickly connect (by pressing a button) on their own so my wife and kids can start up dolphin without me having to spend 5-10 minutes of tom foolery to get it going?
I was able to successfully pair Wii Remote Plus and Wii balance board to my computer using Toshiba stack.
When starting Dolphin and opening either Wiimote configuration or game as described here

Here how I done it:
The basic idea is that when pairing using sync button Wii Remote remembers your dongle's Bluetooth address (here is documentation

So you need compatible usb dongle

I have 2 Windows on my laptop.
My approach was pairing with WiiPair in Windows 8 using Windows stack. You can also put your dongle into another computer to do it. Then in Windows 7 I was pairing using Toshiba stack. When you pair with WiiPair using sync button sometimes it do not pair successfully, i.e. you do not see '1 Wii device paired' message. What you do is first pair with Windows stack Add Device button, when it's paired and led is constanly light up, you launch WiiPair (I have done it when paired Balance Board, Wiimote paired using just WiiPair).
Then after WiiPair displayed '1 Wii device paired' for balance board and Wii Remote (I paired 1 device at time) I rebooted in Windows 7 with Toshiba stack and paired. First try pair without sync button pressing by pressing any button on Wiimote or power button on balance board if it do not work try with sync button. When pairing open Dolphin Wiimote configuration window with continuous scanning enabled.
I'm using 3.5-1370 build which fix some problems with Balance Board detection, otherwise I was getting problems after Dolphin disconnects Wii Remote and Balance board after period of inactivity. Also currently in Dolphin there is no shortcut for reconnection Balance Board after period of inactivity (for Wiimote you can press Alt+F5), so you must open Wiimote configuration window and choose Balance Board: None and then Real Balance Board again.
So, is there an actual consistent method to get a permanent pair with the Toshiba bluetooth stack? so far I see only two recommendations:
(1) use a non-tr remote with the Microsoft Bluetooth stack and wii Pair. Unfortunately. non-tr remotes are impossible to find nd also cost money.
(2) pair tr remotes with Microsoft stack and wiipair, then install Toshiba stack, which should *hopefully* maintain a pair. In my experience and as shown on every follow-up post in the referenced threads, though, this isn't generally working.
