I used to make Q3 maps, i am pretty sure this is a "Z-Buffer" problem which determined when Flares should be drawn.

You can see the Flares e.g (Lights/Sun) through the Walls

Have you tried 3.0? This is likely the result of recent changes, they've been mucking around with depth buffer stuff a lot lately. We need to know for sure though.
