When i run it in Direct3D11 the speed is 50% with very good graphic and when i use Direct3D9 speed is 100% but Zigzag line appear in the center of the screen, like this one:

Is V-sync enabled? You need to provide more information about your PC and settings, "navidia gtx" or "i7" isn't really helpful.
(Also, don't use custom fonts or large font sizes)

Turn off "Force Texture Filtering" to fix
Texture Filtering option is pointless, better removed from emulator
"Force Texture Filtering was already turning off it never helped, but I downloaded the newest version (3.0-507) which is relesed before 4 hours from now and it fixed Zigzag line now game run with Direct3D9 like a charm!

dolphin developers you released this new version just for megaman you did great job! remember when you want to play megaman 9,10 just download version (3.0-507) and.... have fun!
Does anyone have problems with loading this game. It works great but every little bit when i load saved game i hear music go, but only black screen appears. It doesn't matter if i save with shift+F1 or do it manually (save state).
Any idea?
Savestates are unreliable . Try to save in-game and avoid savestates.
Shit! After years of playing this series i think i'm gonna start hating it.
