Oooh I see what I did wrong before when I booted GeckoOS directly. It was just the boot file, not in the folder with the other stuff in it. Herp.
Also on not always file replacing, I found that whenever I started regular Brawl either before or after playing Brawl+, then going back into Brawl+, it would fail to load the new graphics and everything. Restarting Dolphin solved it. I don't know if starting other games can cause it as well though.

Finally got this working by doing a NAND dump!

The one issue i am having now is that Dolphin doesn;t create a save file when loading from gecko OS. It acts as if the wii system memory is full.

Its a weird side effect that i dont know how to correct so if you guys know anything about how to fix this let me know!
Shouldn't this be marked as Unofficial?

Glad you got it to work. As for the replacing issue, It looks like it's random, though that doesn't really make sense to me. I tried running Project M, then Brawl, then another game, then Brawl and then Brawl plus. Everything loaded correctly in every try. I still get the issue every once in a while though.

What do you mean? Is it asking you to create a save even though you already have one? Is this following the old instructions (loading via Homebrew channel) or the updated first post (which doesn't require a Nand dump)?
Well I have been basically trying multiple Methods to get this to work

The first attempt i followed the guide in the OP

Made SD Card
Downloaded IOS Wad and Installed
Made Brawl Default ISO
Enabled Cheats, Set to English and Inserted SD Card

When i Fire up Gecko OS It gives me the IOS error and then proceeds to load gecko. Gecko then loads the game but fails to completely load the Cheats. With the Original Post Instructions i never got a Brawl Mod Splash screen and i also get the Save file Error.

*** Also i got the save file error before and after i used the nand dump. I was using a fresh install of the Latest Dolphin Build***


When i added in my nand dump Gecko Magically allowed the full cheats to be installed and Loaded up the full mod for Project M and Brawl Minus. I still get the save file error (Note that i had just tried to get this working so I didn't have a preexisting save file to begin with!)

Its weird though i get the Popup in the beginning "Would You like to Create a Save File" and when i try it Fails and tells me that the Wii system memory is full.
Yeah I'm having the same issue with save files. Even after switching to just using geckoOS it still wants me to make a new save but can't, even if it's a fresh dolphin.

Also I recommend turning off panic headers.
Well this is strange. I'm assuming the reason I don't get the problem is because I already had a save to begin with. Did you guys try making a save with normal Brawl and then trying the mod?

I have the same problem with the latest revision of Dolphin but 3.0 works fine. I still can't really enjoy the game to the fullest with that method cause crashes and stuff still happen like with Snake crashing the game every time a match ends in vs. I also think I need a faster cpu cause I get slowdowns in many dolphin games.
Well this is just annoying. It seems that Brawl, or rather Dolphin doesn't like Snake in mods. I tried removing the Snake folder on the card and the game still crashed when exiting to the result screen with him (This also happens with the old method, so this isn't the problem). This could be caused by a commonly used code in the mod's codeset, but I don't know. I'll keep trying to figure it out later.

And about the no save, it seems GeckoOS creates files in the Nand. I tried using a fresh Dolphin and got the problem. This also explains why I don't get the file replacement failure as often as some do. It looks like a Nand backup of a Wii that is able to run GeckoOS may be necessary.
