It seems that the new dolphin emulator (3.0) has sync problems with the audio in metroid prime, is there a build of the 3.0 version that does not go out of sync? it's a minor annoyance but it sounds really bad, specially in magmoor caverns.
Try using LLE if you're on HLE right now. Make sure you've got the dumps; use this
guide to get the necessary files.

Isn't there a way to just...fix the problem? I know this emulator is free (which is really cool) and is paid for by ads, but I know this emu has been around for...quite some time, making dumps for every game seems a bit overkill.
You only need to get those dumps once to use LLE, you do not need to keep redumping them for every single game. Use your Homebrew Enabled Wii or GameCube to get them. Once you do, put them in the right folders and you will then be able to use the more accurate (but more power hungry), LLE plugin. If you don't want to go for that option you have two options.
1. Continue playing the game with the audio issue unfixed
2. Download the source code for Dolphin, and program a fix yourself

Yes, set your DSP to use LLE. HLE has been known to sound "staticky", but many games can only get decent audio with LLE. That's just the way things are until the HLE part of the DSP gets improved.

Dolphin paid by ads?

First time I heard about it. The site itself might be ad supported, but the devs work on it out of passion, curiosity, and a want to play GCN/Wii games. But like Damned said, your DSP files (along with your games) only need to be dumped once (unless the dumped files are corrupt, of course).

I think I remember somebody saying that the HLE DSP is as good as its going to get, and that the devs are only focused on LLE right now.
Dang, that sucks, because I can't understand a single part of the giberish that thread link you gave me about the LLE dump is about at all, I downloaded the "spy" stuff, and I have no clue what to do with it. Guess I'll just use the standard /frownface
I am however grateful for the Dolphin emu, sorry if I didn't express that gratitude = )
There really isn't any shortcuts dumping the DSP LLE files. If you think the tutorial is complicated there might be other ones floating around on the Internet that explains it better.
DSP LLE is really the only way to have perfect sound in games, take my word for it that's it worth the effort dumping the files.
Once they're dumped there's no need to fiddle with it ever again.
If you manage to dump them make sure they aren't over dumped.

Too bad the dump files are not downloadable -_-
We can't legally copy them from the internet because Nintendo own the copyrights to the DSP files. Although all countries' laws differ, dumping them yourself is legal in many places. Technically, anybody can download the DSP files, just like copyrighted movies, games, and books, it's just not lawful, and discussion of such downloading is prohibited here.
But HLE audio is good most of the time. If the audio just gets weird in the Magmoor Caverns, the rest of the game might do just fine. Even if the audio goes bad, Metroid Prime is an awesome game, so by all means, don't stop playing it.
