1. That doesn't tell me anything, I still need a lot more information in order to have any hope of figuring out what's causing the drop in framerate

The 3D rendering is done by the 3D Driver, and that works on your Video processor (GPU). If it were possible to split the two viewpoints (IDK ATM), you'd need two GPU's. Still, the 3D driver needs do deal with this, not Dolphin.

If you want to try, TriDef (which also can render Interleaved 3D) has an option to use something called Texture Copy (can be used only if the Shaders in use are compatible) to reduce the GPU load, and also a Virtual 3D mode, which utilizes the Depth buffer, instead of rendering in 2 viewpoints at once. Those options might increase FPS if your system is able to handle the "normal" 2D scene just fine.
