Ah, right. Here's what it's supposed to look like, when I use 16:9 mode and my normal resolution:

And here's what it looks like with 4:3 mode and 1280x960:

I couldn't see any difference using widescreen hack and/or crop, so I didn't include a screenshot using those since it'd be identical. And in case it matters, I'm using Direct3D9, but I tried Direct3D11 as well with no difference.
You have dolphin set to NTSC-J right? It looks like the game is still running in 16:9 mode even with force 4:3 selected, very odd.
I've tried Force NTSC-J, but the same thing happens. I also tried two different revisions, the normal 3.0 release and r7719, both with the emulated Motion Plus files by JPeterson. I can't try without them yet, since I still haven't got the Motion Plus addon I ordered online and have to use the emulated controls for the time being.
Skyward Sword runs in 16:9 all the time from what I've seen.
I guess there's nothing that really can be done about it then? I still don't see why something related to displaying the game font is tied to aspect ratio anyway, but that's apparently how they decided to program it.

Anyway, thanks for all the suggestions...I'll just have to use the normal resolution and live with those annoying annotations then. At least everything else about the game is working fine.
