Basically, you're doing nothing wrong. Motion plus was never intended to be used in this manner and certain things are very difficult to accomplish using these builds. All that can be done is to find the best advice or configs and just do the best you can. While parts of the game are technically passable using emulated motion plus, it's not easy to do. For best results, buy the real controls, otherwise, you'll have to deal with the imperfections.
Added this to the first post as it seems very important to note and should have been done already.

I figured this as such already, it was more a queue at certain methods that people have been using, despite the instability. I'm really unsure as to how people have managed, where-as it seems impossible to me.
Alright, so I found a way past anything related to drawing. I was having issues with placement of the cursor and at times with it being jumpy. I found out that continuously changing control profiles while in-game caused the calibration to go wonky. After saving, picking a new profile and reloading (at the time, my save was corrupt so I had to create a new one and save over it once I loaded a savestate backup) I found that the calibration was fixed and I wasn't getting the jumpy/wonky response. Furthermore, the profile that I now use has a key binding that allows you to 'freeze' the cursor in place so you can move it around as you please.
For anyone having this issue, please look to the attached file and use this profile. Once in game, holding the Right Button binding allows you to 'freeze' the cursor in place. Once it's frozen in place, it's pretty self-explanatory.
I hope this is helpful to others, as I found it extremely helpful.
How do i get passed this with an xbox controller?

@mods12: use the config here
http://www.mediafire.com/?4zr3tdl8xc43qhy
All you need to do is spin the right stick.
On another note, I wish there was a way to use this plugin on later builds of Dolphin. I would love to play Skyward Sword on Electrodes ICC builds as performance can be a bit crap in places for me.

Well I got past it. You just need to figure out the puzzle.
@cerci123
Use the right analogue stick to swing the sword in whatever direction you want while holding right trigger.
