Is there an hope, that in the future, the Fire Effect bug in Zelda Wind Waker will be fixed?

Issues are 2120, 2338 and 3971. It's the same issue, so actually it's only ONE issue to fix.
The issue seems to be related to bad upscaling, due to original game resolution. So, it's really so hard to fix?

Yes. I would have thought that would be obvious considering all the devs have known about it for years and still nobody has been able to figure out how to fix it. Now go away.
btw zelda TP have the same bad heat effect, but not so annoying or long
the strange thing, is that the fire effect is also in Mario Sunshine, but isn't bugged.
It's not the same effect/code. It might look similar and attempt to do the same thing but I assure you it is not the exact same post processing effect.
It's not necessarily hard to fix, by itself.
Emulators are usually developed with two-mindsets:
- Emulating the hardware perfectly 1:1
- "Hacks" and "fixes" that improve the speed and make game X or Y work at playable.
Now, by hack, I'm not only talking about the ones you can set on the options.
If you ever played a N64 emulator, you'll know what I'm talking about. Many games will only work if you're playing a "US" version, why? Because the emulator recognizes the game that is being played and apply the hacks.
Now, a developer could be inclined to fix the heat-distortion in Wind Waker, BUT, for the emulator sake, its better to keep polishing the actual hardware emulation so other games can benefit from this.

Well then if you know how by all means get to work fixing it. It's an open source project so you're free to submit a patch that fixes it.
And yes it could be fixed by a hack, but not without totally f**king up every efb effect and therefore rendering the game almost unplayable.
