Mini ITX PSUs are about 6x3x1.5. Mini ITX Mobos are 6.75x6.75.
There's probably enough room. That dude in the video I posted managed to do it.

Hmm, well the i7 2600K maybe was a little bit pricy, but the i5 2500K was for 224$ on NewEgg is well spent money.
But maybe a 6 core AMD would be in better price range from 159$ and up.

Somewhere between 400 and 500 USD max. If I go any higher, I'll end up just building myself a new tower and forgoing my NES project.
Then a AMD Phenom II X6 1055T Thuban 2.8GHz 6 x 512KB L2 Cache 6MB L3 Cache for 159$ is in a good price range.
It's not that pricy and I would imagine it's quite decent if you OC it a little.
I can see stepping up to X3 or X4, but X6 is a little much, don't you think? It's not like Dolphin is triple or quadruple-threaded. The X2 with an unlocked multiplier and higher stock clock would probably be faster.

I'd go with a tri-core because Dolphin can use 3 cores.

personally, I would go with intel, if your will to cough up the extra cash, for even a i3, it will do significanlly better then a phenom X2 clock for clock. This gab will widen even more if you use optimized builds that make sue of SSE3 SSE4 etc . they run cooler. I feel if your trying to cram this into an NES cooling is going to really pervent any substainal overclock. If you still want to overclock, then i would consider the phenom more seriously, otherwise i3 all the way

Hmm after some thoughts this afternoon maybe you should wait to see what the Bulldozer would land on for prices.
The X6 might be a little overkill but it's newer then the X3 or X4.
Though I found a AMD Phenom II X4 965 Black Edition Deneb 3.4GHz 4 x 512KB L2 Cache 6MB L3 Cache for 139$ at NewEgg that might be a little more interesting.
Either way it's up to you what to choose, we can just point you to possible solutions.
