you can setup individual games to override the existing setup options. i normally look a game up on the forum and read what the suggested settings are. however, before playing i use my normal settings and then if i want to modify anything, i do it in the games profile.
you are looking to much into the options. if you read on the forums, it isn't that hard. think about how many combinations of settings you can use with any pc program. hell, with any pc game you could probably come up with a 100k different ways to set it up.
you sound just like a console fan (someone who hates setting stuff up and wants to play every game with 1 button and without having to read a manual or experience any learning curve whatsoever) so why are you using the emu anyway? you should just play on the original wii so you don't have to worry about 100k settings. you can plug on wire in the wall, 3 wires in the tv, press two power buttons, and press the video input button your tv remote. or is that too much?

Edit- I'm still laughing. Wow. So please explain to me how moving more options to the per game configs and removing any duplicates of them in the main config would limit anything you can currently do? I mean I guess you'd lose... well gosh golly gee I don't think you'd lose anything at all and would gain more things you can set per game and never have to worry about again! But wait... actually removing duplicate options and not losing anything by it and gaining additional per game control and a sleeker less cumbersome UI in the process you say? UNPOSSIBLE!!!! WITCHCRAFT!!! CONSOLE-LIKE!!! lol

Btw sometimes its useful to change options on-the-fly.
