Sorry, but Yes, Input lag can occur at any FPS if the cpu or core that the input thread is running on is heavily (over)loaded

usually its the cpu getting overloaded in the case of noticeable input lag on a usb controller.
there are some causes of input lag that is caused by graphic configurations as well, such as a high MSAA setting (which will not visually impact the Dx9 plugin, but may cause performance and lag issues).

VsynC and Triplebuffering both have an impact on input lag for the worse, and the PreRender Frame setting in nvidia drivers also can directly affect the amount of delay between input and frame output.

I just tested with an old NES emulator and a GBA emulator. Both have a small amount of delay, though the GBA emulator has far less than the NES emulator. I'd have to test a little further to draw conclusions, but if you're thinking it could have to do with my setup, I suppose you or others can test the responsiveness of Dolphin by hitting keys on a game menu and checking to see how much time passes before the cursor reacts. Without having a physical console to compare to, some people might not notice the delay if they are unfamiliar with it. The physical console always responds absolutely instantly, though.

depending on the api's they use, it would explain everything.

the issue is your systems current configuration, hardware wise or drivers.
