Yes, in Super Mario Galaxy 2 I was getting near full speed and now am getting -15 to -20 FPS. Weird drops in FPS such as the overworld map, and FPS that constantly dips and fluctuates. In NSMB my framerate is halved now, was getting a full 60 FPS and am now getting 30 FPS.
Disabling audio throttle and adjusting the frame limiter (VPS) seems to make the FPS go up, but even that doesn't fully resolve the slowdowns with this patch. Although it is great that it fixes the fifo overflown issue, just that there is bound to be complaints due to the fact it kills performance somewhat.
So what is this patch about? If it works, there will be no more need for manual watermark setting in game properties?

Yes, that's right.
What code handles the sync between the cpu and gpu? I want to see if I can try altering it so I can check if that is what is causing slowdown.
I confirmed that enabling idle skipping causes the slowdowns with this patch. After I disabled idle skipping, speed returned to where it was prior to the patch. So for anyone that tests, be sure to disable idle skipping else you will get slowdowns.
Okay, more testing...
For some games disabling idle skipping gave me the speed I had before applying the patch. However I did find some games that do exhibit genuine slowdowns with this patch. One of the games is Wario World and possibly NSMB.
You really need to disable idle skipping, audio throttle and play around with the frame limiter to fix the slowdowns. For the rest of the games with slowdowns, playing around with the frame limiter seems to help. It's like some games are now exhibiting the same issue as Resident Evil Code Veronica X with the framelimiter (VPS), although audio throttle doesn't seem to affect other games like it does RE:CVX.
Freshly compiled patched builds can be downloaded from here now:

More testing and more slowdown issues to report. It seems this patch decreases performance with some games when Copy EFB -> Ram is enabled, namely NSMB and a few other games. Prior to applying the patch I was getting full speed when enabling Copy EFB -> Ram for these games, and now it halves my FPS. Enabling Copy EFB to fixes the slowdowns, just that EFB -> Ram now halves the FPS for certain games I was getting fullspeed with EFB -> Ram enabled before applying the patch.
Hi skidau, I tested this patch (thanks Xtreme2damax for compiling it), I can say that in wii party the fifo overflow issue in some minigames is totally fixed!

I didn't noticed any slowdown in that game but I didn't check other games! The only thing I can say is that this fix for me fifo overflow problem!
Edit: Sorry I forget to say that I used the settings of Xtreme2damax, so I disabled idle skipping, and audio throttle, and activated efb -> RAM block merging and dlist caching! So the speed for me is the same!

I also tested r6285 and in that rev without your patch game doesn't work!!
I'm still getting these messages in "Crash Bandicoot - Wrath of Cortex".
Games so far that exhibit slowdowns With Copy EFB to Ram enabled that ran full speed with Copy EFB -> Ram prior to applying the patch are as follows:
New Super Mario Brothers
Wario World
I will update that list with other games that have slowdown issues after applying the patch as I continue testing.
@ Xtreme2damax: New Super Mario Bros Wii ran fullspeed for you with EFB->RAM? O_o
