Ok LPFaint, I tried a list of games and in all games I tried, I get the same message, but it changes the last two digits of the TitleID number. Here is the list of games I tried.
- Wii Sports, Zelda TP, Wario Ware Smooth Moves (Ending with 09)
- Alone in the dark, Driver, Star Wars Force, Resident Evil The Umbrella Chronicles (Ending with 15)
- Super Mario Galaxy 1 (Ending with 21)
- Super Smash Bross Brawl, Mario Kart Wii (Ending with 24)
- Alicia in Wonderland, Indiana Jones, New Super Mario, Ready 2 Rumble, Silent Hill (Ending with 35)
- Fifa 10, Mario & Sonic Winter Sports, PES 2010, Resident Evil The DarkSide Chronicles, Tiger Woods PGA 2010, Virtua Tennis 2009, Wii Sports Resort (Ending with 37)
- Super Mario Galaxy 2 (Ending with 38)
All the games I tried are Pal version (except Fifa 10 and PES 2010, that are free region). The System Menu version I tried to get this list is v194.

Yes the default files are in user>wii (folders: meta, shared2, shared2, sys, title...)
Anyway today I managed to launch v162 to the menu from the clean install, when choosing the install from the tools menu instead of right clicking the game, and got the channels I installed to view. Not sure if there's bugs in the installing or I just got screwed yesterday (with the Dolphin freezing)
Now there is one clear error at least: From the tools menu, after installing the menu, I don't have the "launch wii menu" option like I have with my NAND, the "install wii menu" option is still there, but greyed out, so I can only launch the menu from the WAD. I will now try and see if i can get stuff from my NAND up in the v162 menu
EDIT: Ok I have now transferred my NAND with success! All my channels (I think) shows up. (the dump is old, must do another to see if it's really all).
So the problem: If I copied all my NAND files over to the clean install with the v162 menu, (not replacing existing files when prompted) I got the "system files corrupt" message. So with some binary searching, I found out exactly what caused the corrupt message, it was the folder
Wii > title > 00010002 > 48414241
This didn't exist in the v162 clean install, maybe it's just incopitable with the old menu?
It contains a data folder with the files ec.cfg (1KB), wc24dl.vff (120KB), wc24pubk.mod (1KB) and a content folder with 7 app files and title.tmd (2KB):

Anyone think they can identify this channel? Windows 7 says the wc24pubk.mod is a movieclip, is it really and can I play it? (Yeah 1KB doesn't look like movie)
EDIT2: I am pretty sure the files are N64 games, I have a few and see none on my menu. Could be Star Fox, OoT, Yoshi's Story... and it's only the title.tmd causing the corrupt. I uh... pasted the ANSI below >_>

install wii menu is still a bit tempermental, need to find out why XD
dolphin caches the system menu files as soon as it starts
after installing to wii menu, eventually we should clear that cache (in src) and reload it from the new files
until then it is necessary to restart dolphin after installing a new menu
Ok. I think I probably put those N64 games on the SD card before I made the dump, but I don't see how shop channel needs 10+MB
Kinda funny: SNES games have perfect graphics but no sound, NES games have sounds but messed up graphics... need to find those N64 games when I moved them from my SD card to somewhere on my PC to test
Megaman 9 has both sound and correct graphics, except for flickering when I tried it in OGL. My miis looks fine (have eyes) in the mii channel

You'll have to be much more specific
does the wii menu hang after the screen or the game that you launch?
if you have panic handlers disabled either check the log or enable panic handlers and test again

It does hang after the screen. I cannot access to channels and such
