Okay, after doing some digging, I figured out that all the FMVs on the disc are .h4m files. I searched for it on the issue board and it doesn't seem like Dolphin really supports these yet.
This may be a stupid question, but would it be possible to replace the videos with something else so the emulator would play those instead?

Naah, sorry, but that would be an unbelievable amount of work if even possible at all.
Rather ask the right devs if they are planning to improve .h4m-support in Dolphin.

Use one of the projection hacks in the Game Properties (right click the game in the game list). I think the Zelda Bloom projection hack will work.

The videos don't work because they're in .h4m format--something that Dolphin doesn't yet support. It's just not possible. You have to just wait until the videos would end before you can actually play the game, it's a huge problem
h4m movie support seems difficult to fix. It's been a known
issue since August 2008.
