Changing the Speed Limit in the General Config to any other value than 100% (Normal Speed) does indeed change the speed of any game. Changing the CPU Clock Override option does not which is located in the Advanced tab and not the General tab. Through you should be aware this option might cause issues in certain games, but through my knowledge it should work perfectly fine with Ocarina of Time and Majora's Mask. In fact, most of the games I tend to run work just fine with the CPU Clock Override option enabled.
