I've found if a Xbox One controller (this may happen to other wireless controllers?) is turned on after the emulator is running, it is not detected by Dolphin. To fix this, you have to restart the emulator or refresh the device in the controller configuration panel. Not a huge issue, but a bit of an annoyance if I forget to turn the controller on before I run Dolphin.
Hopefully this would be an easy fix, but it's probably not that important of an issue to look into immediately.
Addendum: The controller and wireless adapter/receiver are both official Microsoft products.
