I want this topic to get more attention. I have noticed this as well...it only seems to affect the Wii Remote emulation though; gamecube controller emulation works fine.
I was playing Brawl with emulated gamecube controllers just fine. I wanted to play Xenoblade(which doesn't support gamecube controllers) and noticed that not only did the game start lagging at random but my entire system was lagging as well. I left the game running and opened the emulator menus to look at the settings only to find that my mouse was jumping all over the place. Unplugging my Xone controller and plugging it in again seems to fix it for 10-15 seconds but then it starts slowing down again...
I went back to Brawl, this time leaving it with emulated Wiimote instead of gamecube controller, and the same slowdowns occurred. If anybody knows of a fix that would be great.
