Hello everyone,
I'm having a blast revisiting old times by using emulators on my PC in combination with a new Xbox One controller I bought specifically for that purpose. I played N64 using Project64 without any problems at all. Now I've decided to revisit some GameCube games using the Dolphin Emulator. Everything seems to be in order, my laptop seems to be able to handle everything, except for one major issue.
When ingame, the input I give via the Xbox One controller's analog sticks is not processed. All the other buttons seem to work fine. It is only the analog sticks that cease to function (both of them). I am pretty sure I have set up the controller in the correct way. In the Dolphin controller setup menu the analog input is properly received (using the analog stick while mapping buttons works properly, and any movement I make with the controller's analog stick is represented in the corresponding diagram below).
This was all in version 5.0. After alot of research I decided to upgrade to the latest version of Dolphin, which happens to be 5.0-8993 as of right now. To my great joy, the analog sticks did seem to work in game this time! However, my happiness was short lived, as after progressing through a few ingame menu's the same old problem resurfaced again! Even stranger so, if I would return to a previous stage in the ingame menu (by pressing B), the analog sticks worked again! To illustrate the problem I will explain using Super Monkey Ball, see the attachments. As far as I can see, the same problem follows the same weird progression in other games. At least in Tales in Symphonia, where, similarly, an early menu allows use of analog sticks, and later they aren't usable anymore. In both games the analog sticks are useless as soon as I get to actual gameplay.

Operating System: Windows 10 x64
Processor / CPU: Intel® Core i7-4710HQ CPU @ 2.50GHz 2.50 GHz
Video Card / GPU: NVIDIA GeForce GTX 860M
Memory / RAM: 16,0 GB (Unknown brand)
Dolphin Version: 5.0-8993
I've included a screenshot of my controller configuration in the attachments. I must add that I think its unlikely that there is something wrong with the controller itself, it worked perfectly fine with Project64. I've already tried using all my USB ports. Besides, the controller does show input in the controller configuration window.
I would be so extremely thankful if anyone can help me resolve this issue. My nostalgia is burning like hell and this problem is getting really frustrating, I've tried everything I could to no avail.
