Xbox 360 controller recognized in config but not in game

I have configured my xbox 360 controller and set button layout, but when I run the emulation the game only responds to the keyboard/mouse, not the controller. How do I fix this?

Okay, so I was able to fix this by setting my xbox controller as pad1, but is there any way to select which pad to use? Instead of only being able to use whatever is in pad 1?
