I have the same issue. I checked and Dolphin 4.0.2 (stable) has all the options, but this does not seem to apply to the version I am currently using, 4.0-7021. Dolphin recognizes my controller and I can configure it under 'Controllers' -> 'Configure', but I can't select a Pad number in there and I don't see any 'Port' options in the 'Options' -> 'Configure...' -> 'GameCube' tab.  Dodgy

Did you read MaJoR's reply? It contains pretty much everything that I have to say about this issue. If it still doesn't work, please post details like which game you are trying to play.

By not creating a proper thread as per our rules and with that attitude no one will want to help you.
Since you're having so much trouble (re)writing two lines and adding some screenshots, I've added them to your OP so people don't have to jump through things to try and help you.

Now as for your issue; if you want another controller, set the dropdown box to "Standard Controller" in port 2. If that's not what you meant, please rephrase and give us more details.

Dolphin recognizes my controller and I can configure it as in: setting the buttons etc; but I can't use the controller in-game.

The game I tried it with was 'Xenoblade Chronicles'. It worked the first time when I used the keyboard and didn't change anything. I then configured my controller, which Dolphin recognized without issues, but the game wouldn't react. I then tried with the keyboard again and now it didn't work with it anymore. My settings are in the screenshots above.

There's your problem - Xenoblade Chronicles doesn't support GameCube controllers. You should configure a Classic Controller as a Wii Remote extension instead.
