When specifying a 640x480 windowed mode, Dolphin should create a 640x480 drawing area and create a window frame over that area, not create a 640x480 window with a smaller drawing area leading to a lower than specified resolution and vertical black borders:

In this case, the window size should be 650x512 for true 640x480 graphics.

Nah, we're having two issues here: The first one being the one I fixed.
The other one is that you want the drawing area to fill the whole window without keeping the aspect ratio. By default we're keeping the aspect ratio (since everything else is ugly Tongue). Anyway, there's some hotkey to switch through different stretching modes (one of the non-num 1-9 keys; works at least in DX9, maybe in DX11 and OGL as well). One of those will do what you want.
